But still, let's not rule out the possibility that a facehugger may crawl onboard the covenant or an escape vessel unnoticed anyway.

You are also very wrong about it being Danny McBride in that scene ^^

 It actually is Uli Latukefu, who also looks up at the Xenomorph approaching from the ceiling in the alien laboratory.

Maybe this scene is prior to it - he shoots the facehugger and the acid destroys the rifle, which he most certainly does NOT take with him into said lab. It is infact rifleless, a riflefree zone so to speak. If rifles (espl. w-y storm rifles) were bacteria it would be sterile.
